====== Breseq을 이용한 변이 탐색 ======
[[https://github.com/barricklab/breseq|Breseq]]은 haploid bacterial genome을 대상으로 하는 변이 발굴 파이프라인으로서는 가장 진보한 것이라고 평할 수 있다. 이 프로그램은 short read의 정밀한 매핑을 통해서 SNV는 물론 큰 규모의 deletion뿐만 아니라 new junction의 예측도 가능하며, population 샘플에 대한 분석도 지원한다. Html 파일로 제공되는 보고서의 형태 매우 상세한 정보를 수록하고 있다. Breseq은 샘플 집단이 유전적으로 균일하지 않은 경우 polymorphism을 검출하는 옵션을 사용할 수 있다(-p, --polymorphism-prediction)상세한 매뉴얼은 [[https://barricklab.org/twiki/pub/Lab/ToolsBacterialGenomeResequencing/documentation/|breseq manual]]을 참고하라. Breseq은 snippy과 달리 bowtie2를 read mapping에 사용한다.
